What we can do if a affiliate manager at a reputed company scams a affiliate for money...
will that company take action on him and get the money back or will that company take his side

This is very broad, give us more details.
For one, I dont see how an aff manager can scam you for money? was this a problem with some payout or leads that they dont want to pay for or what? One way or another, it would be a decision of the aff network and not just the aff manager.
To be honest I don't think their much you can do. If you escalate it you will damage you'r relationship with the company.
Just stop sending traffic to them.
If you are valuable affiliate (send them quality traffic) they will contact you again.
You can do many things, but you need to explain how you see they scamed you. The affiliate program might have a view you tryed to scam them with breaking terms ?. And if its a program based in Europe or North America i am sure someone at stm forum has a contact who can explain what happen betwin you and the program to a thirdpart middle man and see if it can be resolved without negative publicity and accusations.
Save all communication
Save all skype , email convensation with the Account manager. Somethimes some account managers really encurage the affiliate to bend on the rules of the offer to get more sales...
Affiliate program side
I have been on the other side myself in (Casino - Poker) and its goes both ways and negative publicity of affilites that does not wants to admit they really tried to scam the program hurts alot. many times its the affiliate that has not read the terms and condition ( i admit i dont read them myself) but its our lazyness fault. But when a dispute comes up ...you are 99% to lose if you brooke the terms of agreement even do some clausuls can be really unfair.
