Is setting up the two titular trackers something I can do without any extra considerations, or is this going to just run like crap, or worse, mess up the VPS?

This is absolutely fine. There is nothing wrong with doing this, much like how you wouldn't think twice about installing Photoshop and Paint.net on the same PC.
I would however put them in different domains to a) separate them at the folder level and b) allow for URL rewrites to work without conflict. Sometimes you can get issues where a system is designed to work in the root domain i.e. no subdomain, hence why I would just go with different domains. Would also leave less of a tracking footprint (affiliate spies).

while you can just add an addon domain, if you got whm access you can separate the both systems even on a user/group level.
However that is not required, I do that on my servers for security reasons and better organisation.
ALWAYS use a different cPanel account for different domains.
I learned it the hard way. If you get hacked, this way only 1 domain will be compromised instead of everything.
Even better would be not using cpanel at all... At my tracking server with some landers I have a direct cloudflare/nginx/php-fpm setup on a Debian server to quinch out the last bit of performance... It's also more secure than using cpanel.
