Shopify vs Magento (3)

We're marketing a herbal supplement for about 49 a month and wanting to give our affiliates 20 a month recurring. We are looking at Shopify and magento, and we were wondering from affiliates' point of view, what they looked for from their advertisers (e-commerce) in terms of tracking, web design. Basically Magento vs Shopify on that end. Thanks!

So Shopify allows you to integrate a variety of really neat payment options (subscription billing etc...) and Stripe.com is a REALLY cool feature.

I was referencing for affiliates specifically. Payment options like stripe have near nothing to do with tracking affiliates and generating id's, two tier affiliate structures, etc.
